Erdogan, the president of Turkey, has been trying to centralize the government in a position that was once seen as a figurehead rather than a position of actually import. He's been anti-Obama, pro-ISIS, and has tried to promote fundamental Islam within the country. Essentially, the military (which is backed by NATO, and vice versa) has attempted to take down the powers that be to try and restore the democratic process the country has slowly been shifting away from. Theres a lot more to it than that, considering Turkey shares a border with Syria. A civil war within Turkey would weaken the fight against ISIS on the Syrian border and would likely throw the Middle East into turmoil.

Yeah, normally peoples reactions to a military coup are that it is upsetting the democratically elected government.

In this cause, it's probably the best thing that can happen.
